Should I Embed My ISRC Codes Directly into My Audio Files?

No. These are not needed for Mastering.

Don't bother embedding ISRC codes directly into your .wav (or other format) audio files. 

If you do, it won't cause any harm. But it's a waste of time, because stores ignore the data. During the process of sending to the stores the ISRC codes will be attached in the metadata / XML files and any embedded info will be stripped as the stores do not accept ISRC codes this way.
